I use this one, as I have a newer kernel from Ubuntu ppa:

config:
    raw.lxc: lxc.aa_allow_incomplete=1


So how exactly do I modify it?

lxc.aa_allow_incomplete       ->       lxc.apparmor.allow_incomplete

?
